I am using the invisiprim script in this thread /54/fb/54804/1.html
to make my avatar's right arm invisible, making it appear as though part of the arm has been amputated.

It's working fine except that when his arm comes near my av's body body, the whole of the body behind the prim also disappears. From what I've read this is because there is some transparency in the objects behind the prim. I'm therefore assuming that the clothes have some transparency in them. My question is, does anyone know if it's possible to obtain or make clothes that have no transparency, so they will remain visible when the invisiprim is close to them?

The alternative method I've encountered which might work better, might be an animation to fold up the arm - but then when I use poseballs etc, or even type, wouldn't that animation be over-ridden, and the missing arm suddenly re-appear again?

You can make clothes with no transparent bits in them. They'll cover you up completely. If you're wearing a skin that's the sort of coverage you'd get with all your clothes layers on. Underpants in SL are long, so are undershirts, by default, so you'd be wearing stuff that covers your whole body. That might be OK for you of course.

If you upload an anim with your arm tucked away at priority 4 it will override the typing anim. Most sit anims are lower priority than 4, but not all. Playing a new priority 4 anim will override your "arm tuck away". There are a couple of ways around that. One would be to attach a prim to the amputated arm that when clicked starts the arm tucked away anim again. That's the friendly way. The other... just start the anim again every few seconds, you'd have a few moments of two arms, then it would automatically tuck away.
