Alright, it's not black water exactly... but all the land below water level shows up black. There is no terrain, nothing. Black. It's rather annoying to navigate around if you're going below water. x.x
I'm pretty sure it's a graphics setting, since I had some one look at the computer to check up another issue I had, messed with the settings... and poof, now I've got black graphicless terrain. Before hand, terrain shown up as normal underwater as it did above 'sea level'.
Any one know how I can change it back?

I don't know how to change it back, but I've got the same issue... I've had it for so long I stopped worrying about it. I do push my graphics settings up to high, so maybe that contributes to it. But yeah, if there's a way to fix it, I'd love to know too!

It's a problem that seems to be related to running dual monitors on an Nvidia graphics card.
What version of the drivers are you using?

http://jira.secondlife.com/browse/VWR-8211Can be fixed by rolling back to earlier Nvidia drivers, or turning off atmospheric shaders.

I have this bug. Unchecking Atmospheric Shaders in your Graphics tab in Preferences fixes it.

Hmmm, I'm using an NVidia GeForce 6200, the drivers are 6.14.11.7519. I checked, and to get the underwater terrain textures back, I have to switch off atmospheric shaders. The water doesn't look as good that way, though. I hope this is going to be fixed at some point...

It can also be "fixed" by changing from Nearby and Local lights to Sun and Moon only in graphics settings. That's a little less extreme than disabling atmospheric shaders. It's still a pretty crappy fix.

I'm NOT experiecing this problem, dual monitors running on a GeForce 7600GS 8xAGP, using nvidia-glx and nvidia-kernel 173.14.09, and linux-kernel-2.6.26-2-i686 on Debian GNU/Linux 5.0.1. Is it possible this bug only inflicts itself upon those already afflicted by Windows?

Okay, I tried both suggestions... with the shaders and the local lighting. And yay, it did the trick.
Thanks so much!

I use 6800GT Nvidia (No Dual Monitor)and had same problem with the latest Main Viewer release(1.22.11). I rolled back my drivers to the older original drivers and the problem went away .. And the viewer runs better too without any lock ups.. Sometimes not always good to upgrade older cards with newer drivers I have noticed. Disabling atmospheric shaders made my world look like crap so I Opted to roll back my graphics driver.
Running smooth and pirdy now

This issue appears to be fixed in the 1.23.3RC viewer.
