It's no different than resetting the scripts, really. In fact, back when they were SLX, they suggested doing it this way sometimes, though I don't know if they have said anything either way recently. As far as I can tell, the system works entirely off the object names, with the boxes simply telling the server "there is now a box with this and this and this object live here". -Plus, of course, a lot of messaging reliability and security. I have done it a couple of times, when I remember. I'm not inworld right now to check which version is running. In any case, the system is not hysterical about versions, so I just update every now and then when I get around to it.

From: Ceera Murakami The only reason for setting up more than one Magic Box is redundancy, in case of a sim being down. If you have them in multiple sims, you'll still deliver as long as one of those sims is up. I keep two rezzed at all times now in two different shoppes in two different sims. Especially after SL bought XStreet, I regularly got messages that an item could not be delivered to a customer. (Never had that issue with OnRez.) Now with two boxes out, that problem appears to be solved.
