This may be somewhere, but I can't find it.
If I link two sets of linked objects together, do the root prims remain the same for each originally linked set? Or, does the root prim of the last selected linked set override all other root prims?

Your last statement is correct, the last selected rootprim will remain the root prim.

I'm beginning to think I'm just not going to be able to do what I am planning due to certain limitations. But, I'm not giving up just yet.
