Last night on arrival at my build, I was all of a sudden falling through one of the floors and flying through parts of the roof. I asked Corney for help, and he came and figured out that for some reason, all the, what do you call them, you know, the prim that is the last one linked in a set, the main prim - for some reason they had all become phantom, though clicking on them did NOT show this in the details (i.e., phantom has no x beside it).

The cure for this was to drag/copy each one of these prims, leaving behind the new prim, then deleting the old, oddly-phantom one.

This glitch has popped up every now and again since 1.6. It's annoying. The only treatment for it is exactly what you did, replacing the affected prims. Hopefully the switch to Havok 2 in 1.7 will solve some issues like this. Prim material & tangibility is a function of the physics engine I believe.
