I am trying to build a large structure. The problem i'm running into is that i cannot get everything to link together. I get a message that the prims are too far apart. I'm trying to build this in pieces so that i can save my work and come back as needed. Then ultimatly i would like to have the whole structure bundled up. Any suggestions/solutions/recommendations?

Suggestion 1 is to search these forums for the answer to your question.
prims that are far apart cannot be linked. The exact definition of "far apart" is tricky.
You don't have to link things to save them. Select them all, and Take them, and they go into your inventory as one object.

As the other response indicated, you can simply select the whole build and take it into inventory, even if none of the prims are linked. The last prim you selected will be the name that shows for the single object that will appear in inventory.
A simple solution is to link the build in sections. Like the first floor, or the East half... Find a sensible chunk that *will* link, and link it. Then select the rest and link that. This gives you two or more larger sections. Pro builders do this all the time, and then use something like Rez Foo or Builder's Buddy to assemble the pieces for the end-user.

That is actually what i ended up doing. I was more concerned about saving my work last night at different stages. One thing I didn't do, which from experience i should know better, was to name the prims as I created them. I did link items as you mentioned, East Wall, East Floor, etc..
I will look into some of the tool that you mentioned also. Thanks for the help
