Flashing floor and ceiling

I am in the middle of building a bar/pub. The floor and ceiling sometimes flashes transparent despite there being no overlap of the objects. Any ideas why this would be happening?
I don't think its a graphic card issue as it only happens in my bar.

It was the alpha in my rotating dancefloor lights that was causing it.
