The past few weeks it seems that I've had all sorts of problems while building that I've never had before.
For instance, I'm building a house, and there are two floor prims where I keep sinking into the floor every time I walk on them. No, they are not phantom. No, I'm not on a sim border. And with one of the prims SL eventually figures out that I'm not supposed to be on the floor and kicks me back on top of the prim - I always sink in the same spot and reappear in the same spot ??!!!. The other prim, I usually just sink and don't come back out. That one's the root prim by the way.
Also, when I edit a prim that is within a linked set, there are some prims it will let me resize, while others I can't unless I unlink it. None of these prims are at or near minimum or maximum size, and I never had this problem up until a few weeks ago.
Then just today, whenever I would unlink a single prim and try to relink it, I would find that my entire set had become unlinked, or just a portion of it (like all but 4 prims out of 22 had just become unlinked for no apparent reason).
None of these are mega prims or sculpties or anything - most are just cubes.
Anyone else having any of these issues? I'm filing bug reports but just wondered if anyone else had run into them and if there are any workarounds. It's seriously annoying.

Had prims behaving as if they were phantom a couple of times in the last couple of days. Have found that moving the prim very slightly sometimes cures it.
The one about some linked prims refusing to resize I've had on and off for as long as I've been here.

My prims will slightly rotate after i move them or resize them. It happens randomly and is quite annoying. Sometimes when I shift click to select certain prims to link I cannot select one of the prims. Usually selecting that prim first and then the others will clear it.

This is why I stopped building 2 years ago. No it isn't you, it's that the client makes a suggestion to the underlying server data representation. Sometimes the server actually even listens to your suggestion; that's when I become surprised.

fake phantom prims can usually be fixed by hollowing and un-hollowing them. search the threads.
The some linked prims you can resize, some you can bug has been around for a while, it is in the JIRA as well.
The unlink one prim and everything in the set becomes unlinked has also been around for a while. To avoid it, I close the edit window completely and restart an edit session of the linked object, that seems to avoid it, but since this problem occurs 'randomly', it's hard to say if it really prevents it from happening.
The build bugs - you can live with them, or quit building. I prefer to live with them and hope some day they get fixed.

I've been having the same issues for a long time, false phantom prims, resizing linked, Unlinking prims, Rotating prims..Its the quirks of building in SL. I still wish I could frame and install a door or window in RL as quickly as I can here
