I finally completed a house I've been building, and I want to save it all as a single object. I'm pretty sure this can be done, but I can't figure it out. Help!

Firstly, you cannot save your build as a single object, by that I mean you cannot link it all together then save, it will have to consist of linksets if the build is bigger than a house for 512sqm plot, this is due to the linking limitations in SL that allows mutiple prims to be linked together.
You can save it as linked objects to make 1 build. There are 2 ways this can be done.
1st; Is to create linksets, for example, sellect all the pieces that make the roof and link them altogether, likewise with the floors, walls etc. (remember, subject to the door scripts that you use, you may not be able to link the doors to other parts of the house)
By doing this you will create a linkset. To save this you can click and highlight all the linksets then take a copy. This will show under the objects tab in your inventory and will look like lots of little boxes grouped together, it should be the first item as it was the last one saved. This option is not recommended for selling.
2nd; As already mentioned there are a few script packages that will allow you to do this, Rez Foo, Rez Faux, Builders Buddy(which is free) and a couple of others. These are not expensive and are well worth the investment for ease of use. These work much the same as above by creating linksets, you copy each linkset and then add it to a box centred in your build which contains the scripts to record their position.

Also, is there a tool that automatically brings all misaligned joints together?
Yes there are a few systems or products available inworld and on SLEX.
As already mentioned by another member, Prim Docker seems to be very popular, this is an extremely useful tool for performing tasks with prim alignment.
However, these all have limitations, for example, if you use prims that have been cut, taper or sheared, none of the alignment tools (to my knowledge) can postion them correctly, this is due to the fact that most work from the maximum, minimum, or centre positions, once a prim has been altered these positions will change and will most probably need to be positioned manually.
In addition to this, you can also change your edit menu to display upto 7 digits after the decimal. This can be done editing one of the XUI files on your computer from the Second Life program Folder, this is only advisable if you have prior knowldge of editing such files.
I would also recommend that if you have gained the experience with using the Edit menu in SL, then any product you purchase will/should be relatively easy to understand and use, if you do not have that experience, it is advisable to practice and understand them a little more.
