It's not about how far away each individual part is from its nearest neighbor. It's about how far apart each part is from every single other part is in the set. If any two are too far away from each other the link will fail.
For 10x10x10M prims, the maximum linkable distance between any two is 32M on center. So, you can link 4 adjacent 10M cubes in a row to form a 40M wide object, but you won't be able to link a fifth. For the first four, the distance between the first and the last was 30M on center, just shy of the limit. When you try to add the fifth, the distance between cube number one and cube number five is 40M on center, which is way too far. It doesn't matter that number five might happen to be touching number four. The fact that it's too far away from any of the others is what causes the failure.
For smaller prims, the linkable distance is less. Link distance is kind of like gravity; larger objects get more of it. The smaller the prims, the closer they need to be in order to link.
Anyway, there's really no need to have a whole house linked. It's not like the house has to travel or has to do anything physical. All it has to do is sit there. The best thing to do is to link it intelligently into sections. For example, each of the four exterior walls might be a set, the roof might be a set, the floor, etc. Or, for a more complicated structure, maybe each room is its own linkset.
For something like a house, linking is more an organizational tool than a structural one. Link it in pieces that make sense to you within the distance constraints.

The way it's supposed to work is you can select all the parts at once and then take the whole thing into inventory at the same time. While in inventory, it will show as a single object. When you drag it back out again into the world, all the parts will be there.
Unfortunately though, that functionality has been broken for some time now. More often then not, you end up with pieces missing. It's really quite annoying.
The best thing to do is to use a scripted packaging system. I use Rez-Foo. It works flawlessly. It's a little time consuming to set up, but it's worth it. The system is simple for your customers to operate. All they need to do is buy the packager box from you, drop it on their own land, and touch it. The system will then unpack to rebuild a perfect copy of your house.
To see a demo of Rez-Foo and/or buy the system, teleport to the island of Mew. The store where it's sold will be right in front of the landing point.
There's also an open source immitation called Rez-Faux, which people say works just as well. I've never used it myself though so I can't comment on it. I believe you can find it on the scripting forum.
