Link the two prims only to each other, and move the root of that set.

If it's using llSetPos(), it must be that the call is made from within the child prims. Is there just one llMessageLinked(LINK_SET,...) that triggers both of them to move at the same time?
Could also try llSetPrimitiveParams([PRIM_POSITION,...]) in place of llSetPos, although it should be equivalent (modulo "energy", which seems an unlikely consideration here).
Both of these functions delay the calling script by 0.2 seconds, so if there are multiple moves per trigger (or the triggers came too fast), they could easily drift out of synchronization.

Yes one call for them both to move.
