I want to connect one scripted object to another. Is there a way of doing this and still keeping both scripts active.
Alternatively,is there a better way of connecting the objects? Aside from being joined together, ideally they should be functionally independent.

scripts aren't stopped by changing their links (unless they are set up for that), and in fact once they are running, moving it to another object only pauses it while it's not in a rezzed prim (doesn't apply to copies, they get started as if from scratch)
