I thought that an avatar sitting on a moving, physical object would not collide with stuff if the object was phantom. This doesn't seem to be true any more.

Is this a bug or has it always been like this?

It's been like this for years (I believe since before you and I joined SL), but I think it wan't ALWAYS so.

It's been that avatars take on the phantomness of the object they're on or it's been that they haven't??

Avatars ALWAYS collide physically. That's how it is now and has been for some time. There is no such thing as "phantom avatars" anymore. Now if an avatar is sitting on a prim that is moving non-physically, then the avatar can essentially "move through/past" things (there's actually no physical movement involved; the avatar is just suddenly in a new position), but physical objects and other avatars that happen to move into the avatar will still collide.

Incorrect sir!

Avatars are able to become phantom at the moment due to an ongoing bug.

Really? I woulda sworn that, like a year ago, I saw touring vehicles that could move through builds and that they moved nice & smoothly..
