I have a prim that flys from one location to another (via llSetPos()) and if it flys over a large chunk of land with autoreturn on (ie, autoreturn set to 1) it gets returned to me before it gets to the other side of the plot. I've tried flying it high enough (200-300m), but it doesn't seem to help, autoreturn must extend pretty high. Other the flying around or flying faster, is there a way to be able to handle flying though autoreturn land without having the prim returned?

Nope, autoreturn applies over the property, height doesnt matter, only way to get round this is as you say or make the object temp on rez and respawn or sit on the object.
