Object – don’t think I can do this

Is there a way to link a number of objects – some phantom and other not? If not would it be possible to link them all as non-phantom prims and then to change some by script to phantom?

Similarly, is it possible to link a group of prims into an object and have only one prim move up and down via a script while the others remained stationary?

No, the whole linkset has to be either phantom or not, you can't make individual prims phantom.

llSetPos will set the position of a child prim relative to the root prim, rather than globally.

Nope. Phantom applies to the whole linkset, not individual prims.

See above.

Absolutely. Put a script into the particular prim you want to move, which calls llSetPos or llSetPrimitiveParams (the params list including PRIM_POSITION, of course), or place a script in any prim of the linkset which calls llSetLinkPrimitiveParams and pass the link number of the prim you want to move. And remember that positions of child prims are relative to the root prim local coordinate system, not the global coordinate system.
