One of the unknown and undocumented features of the SL client is allow the customization of animations beyond what the upload windows shows. Specifically there is a settings file that controls which bones the client drops when it preforms the upload. While the change needed to this file to specify this is easy to do it can be tedious. So I have written a utility help with this. (see attachment ACU.zip) This doesn't require installation, it minimizes to the tray.
Also i have doctored the settings file that handles the window for uploading animations to allow for greater flexibility. (see attachment floater_animation_preview.fix.zip) To install it just unzip the contents to "C:\Program Files\Secondlife\app_settings"
I would love to say there was a way to set the priority of each individual bone, but there is no interface that i have found (despite the format supporting it and LL animations using it). We will just have to wait for LL to add one.

Quick question. Can't the same thing be accomplished simply by deleting the keyframes beyond frame 1 on any bone you don't want to be part of the animation? This has always worked for me to keep certain parts of the avatar unaffected by a pose or animation. Perhaps I am missing the point of this?

I see what your saying.
I suppose having a constant value the same as the first frame would have the same effect. When it uploads it would be collapsed into the first frame (because of the inverse-SLERP used to reduce redundant deltas). Having the same effect except that it would probably still keep the header for the joint in the animation.
This tool makes it so you don't have to do that at all. It tells the client to just ignore the values altogether.
