It happens. One thing that will make it SEEM to happen is if the object happens to be locked. If you copy an item that has a permission change for the next owner, the copied item (which is actually the one "left behind" will change. I'm very careful to leave everything mod/copy/trans until I'm absolutely finished with it. Then I take a full perm copy and make other copies with whatever permissions I want them to have--carefully labeled. If the objects are still modifiable, you can try unlinking sections until you find the prim or prims that contain objects that changed its permissions.

DancesWithRobots' advice is excellent.
Another common reason an object's permissions might change: if a component such as a texture, script, sound, or animation (the last three of which you can check from the prim's Content tab) has more restrictive permissions than you want the overall object to have.
Sometimes you can change those permissions--for instance, if you've uploaded the texture in question, it will probably be, by default, NOT full perms. You can change this on the Properties window for that texture.

Item is full permissions in inventory, slam bit set right. no issues from setting perms in inventory. No scripts visible in any prim in the assembly. Rez in world and it goes to unmodifiable no mod no copy transfer.
Crap like this is happening all over. Also stuff like content vanishing from the contents of prims set for sale.
Nothing like the entire asset system being scrambled. But since LL doesn't actually *use* SL for anything they have no reason to care. Isn't hurting their revenue streams.

So, probably they don't care to be a long lasting company. Come on competitors! Theres a lot of market (= needs unsatisfied)

What pretty much all creators done is have at least one secondary account and pass the object around before releasing it.
Yes, bloody inefficient, but LL does not give us much of a choice.
