I bet someone else has had this problem, so I hope someone can help me!
So I rezzed the Builder's Skybox 600m up. Since I work on things over a period of time, I started to install a teleporter to be able to go back and forth. Wellll... I didn't realize I could 1) only fly to a certain height and 2) teleport to a certain height. Needless to say, somewhere waaaay above my head is my skybox and I can't get back in there to pack it up properly and lower it to an accessible height.
So I thought that I'd try to return the box to myself, which would at least solve the problem of having an awful lot of useless prims floating up in the heavens and eating up my prim count. However, I've had nasty accidents in the past where I've accidentally deleted my entire structure, so I'm gunshy about trying the return to owner feature.
Does the feature allow me to choose which objects to return? I certainly don't want to return everything on my property to myself, just the box walls, the teleporter hanging out up there, and the packing box.
If I can't do that, how do I get the box back??

Many ways to do this, but the simplest for you would be:
1. Stand under your skybox (ground level).
2. Create a Cube / Box prim.
3. Sit on the Cube / Box prim.
4. Right Click on the Cube -> Edit
5. Click the second tab (I think it's Object?)
6. Change the (Z) value in blue(?) to 610.00
Edit: This is in the first set of vector cords, you will see values like this:
X Y Z 610.00 <-- change this
X Y Z
X Y Z
7. Stand up

You should get a flight feather thingie and fly up there to retrieve it. Flight feathers are very useful things - you wear them and you can fly up as high as you like. If I can get back in, I'll offer you one in-world. They're also available as freebies here and there - I have them in the freebie round at the front of my store too.
Edit - I see someone got back to you quicker than me. Yes, that will work too. But you might like to have a flight feather anyway; they're good for flying over banlines and stuff.

No, you can't choose which objects to return, unfortunately. You could get some sort of flight assist - you can fly as high as you like with those. I use the Terra Speed Spork by Cubey Terra.
Here's a quick (and free) way to solve your immediate problem, though. Rez a cube on the ground below your skybox. Keep the edit window open and sit on the cube. Then in the Object Tab change the z value (the height) to 601m and in a nanosecond you will arrive inside your skybox where you can take everything back into inventory. If you decide to freefall back to earth, don't forget to delete the cube LOL

Underground is easy - you have to remove surface patch. First you need to have a menu at the top of your screen called Client (to the right of Help). If you don't have this, press ctrl+alt+shift+D. Then go into Client and drop down to Rendering. Click on this and select Types; in Types deselect surface patch and the ground cover will disappear. It's amazing what you find, LOL. Reverse the procedure to put the surface patch back.
Edit: Um - weren't you just asking about objects underground as well? Did you remove that bit in Edit or have the phone weasels struck again (they're inside my head you know).

I was, but saw people had responded in 2.36 seconds and I was a little slow on the ball  *edit do watch out for the phone weasels. They're unpredictable!

I really, really like Conover's Smooth Flight too..its invisible and has airbrakes for on the dime stopping!
