Sometimes you have to unlink a prim in a linkset to streach it, then re-link it afterwards.
Select the linkset in edit mode. Click "Edit Linked Objects". Click on the prim to change. On the Tools menu, select "Unlink". Just that one prim unlinks, and remains selected. Edit the size of the prim. Hold down Shift, and select the rest of the linkset. On the Tools menu, select "Link". That one prim is added to the other linkset.
If the prim ot resize was the root prim for the linkset, do as above, but after editing, click the rest of the linkset first, trhen hold shift and select the root prim, then re-link it.

You should be able to enlarge or shrink an entire linkset at once. So, let's say you have a 46 prim object. You want to shrink a group of 40 (the hull and lower decks of a boat), while leaving the other 6 untouched. Unlink the six, then select the gropued parts and resiize, then re-link.
Note, when resizing more than one part at a time, you must do a proportional change. The individual X, Y and Z streach controls don't work on a linkset. If you try that with multi-selected, unlinked prims, only one resizes.
If you have 40 pirms, and each needs to be a little longer, you must do it one at a time.
Make sure "Edit Linked Parts" is NOT checked when resizing a whole linkset, or parts will snap back.

Note, too, that it will only stretch smaller until the smallest linked part gets to .01.
Also, a lot of times it's the angle you are approaching it from that causes the snapping back and forth. Try changing your camera angle.

I find that it also prefers stretching when the "Stretch both sides" checkbox is ticked. When it isn't, any stretch of the linkset also involves moving the linkset, which at least graphically makes it look dangerous...
