I just bought a waterfront lot in cypa, and tried rezzing a boat in the water adjacent to my lot, and was told I could not, as it was owned by Governor Linden.. I finally rez'ed the boat on my lot and moved it to the water.. Is this something that can be fixed or is that the way things work in SL??

Pretty much the way things work - most Linden-owned land has an autoreturn set to keep things from cluttering up when left behind, whether by accident or otherwise. It's protected land, which at this point most people know to be a parcel safe from future non-Linden development.
I see you have a little inlet there, so as long as you keep the parent (yellow aura) prim of the boat on your land it should stay! Good luck. ^^
