I actually just Downloaded the client today, and I'm kinda lost of where to go. I skipped over the introductory...man was I wrong.
Anyway, I chose the female avatar by mistake, when in fact I really meant to choose male. So How would I go about changing my avatar's appearance back to male. I tried fiddling with the appearance settings, but I still can't seem to remove the make up that comes with the Femal avatar.

There is no Male selection. They removed that feature in the latest update.

If you go into Appearance mode (right click on your AV and choose it from the pie menu) and into Shape, there is a toggle toward the bottom for Male and Female. Makeup can be found in the Skin section of appearance, and you can remove it all by using the sliders for each category.
Other than that, play around with the sliders and different options. It took me a few weeks to finally get my AV the way I liked it, and it was fun playing around with the different options in the meantime.

Actually, you may want to fool around with the Appearance settings on the female side. I've heard a lot of people say they get better looking male avis using the female toggle. That's one of the best peices of advice I ever got in Second Life: Don't let anything restrict your imagination.

There is a default male AV folder in the library that you can drag onto your AV and it should put you back to the default male. Also, I do know that there is a free male AV at the Free Bazzar in Stillman (just go to the map and look for Stillman, or IM me when I am in world and I'll drop you a landmark), where you can simply click on the box and before you can say "presto" you will turn yourself into the biggest, baldest, male, biker AV in SL. (I know 'cause one day I accidently clicked on it and the next thing you know.... well.... it wasn't pretty.)  As Liona said, you could also muscle out the female AV, flatten the chest and then add a male skin too. Welcome to SL Jason!
