There are now two colors_base files with different extensions, the old one with the .ini extension and the new version with the xml extension.
Which one is the system using, does it use both, is the ini file a leftover from the old days that is not being used now, etc.

I'm pretty sure .XML is being used, and .ini is just left over from before they converted to XML. That's how it is with preferences, anyway.
Incidentally, at least the .INI versions said not to edit colors_base, but to copy the lines you're interested in into colors and modify them to suit you. Sounds like this is a way to avoid getting your changes blown away during an upgrade, too.
