Everything else in the game seems to render fine. Here is a screenshot of what the ocean looks like on my system - http://img521.imageshack.us/img521/5669/screenshot4dk.jpg -

I can see the waves, but not the actual water. I have all graphic effects enabled.

My system is an AMD 3500+1 gig memory+ATI Radeon 9800. Drivers are up to date. I dont have rendering issues in any other game.

Any ideas? Is there an in-game setting I am missing?

I know nothing about PCs so please pardon if this doesn't apply to your graphic card, but have you tried downloading the ATI Catalyst control thingy?
I have a really really crappy old ati radeon card (x300) and with the catalyst program it supports the pretty water.

Good luck figuring it out,
