Head over to the texturing tips forum and check out the sticky on alpha transparency. If after reading that you have any questions, post them in that forum.

It must be uploaded as .tga file. Make sure, when you save in Photoshop, to save it as a 32-bit file. Make your alpha channel visible before saving. Otherwise, you'll end up with no transparency.

If you're having trouble trying to make an alpha channel just download gimp (if you dont have it already) at www.gimp.org. Just hide the background til you see gray transparency stuff and your logo and save as a targa. It will make it transparent by default.
