It might be that if your using a 32bit tga file, SL considers the alpha wite to be a mistake, and drops it. That might be your problem. I'm not a texture person but I read about that feature, because people weren't using 24bit tga files, and getting hidden alpha channels in their textures.

also make sure you don't have an active selection, like a part you've already filled. You can check in Photoshop by going to the select menu. If deselect isn't grayed out that means you have an active selection.
