Hi Ellit, the template files are merely a guide to show you what areas of the square file will apply to the body and where.
For me, I just open the template and design on a separate layer while seeing where my design will go on the body. Just use 'Save As...' to save it with a different name so that you'll still have your fresh template file.
When you go to save the file for upload, you simply turn off all the template guide layers. Saving as a targa file, Photoshop will only write the visible stuff to the file, plus the alpha channel (if you save in 32 bit).
So, I end up with a targa file and a layered Photoshop file of everything I design.

usually, I make the tattoo a file of it's own. Then, I open the template, open a new layer (the tattoo), move it where I want it, size the layer up or down, depending on what I want it to look like, then expand it to layer size. After which, I delete the layer with the template, and save it as (nameoftat).tga
has worked for me so far, they come out very nice.
And this is using GIMP, which I believe you were asking about.
