Nothing is different in CS4. It works the same way as all previous versions of Photoshop, except for 7.0.
Can you post some screenshots of one of your textures, its alpha channel, and the avatar with the texture applied, so we can see what's going on?

"... and downloaded the SL update ..."
There is the problem.
If you are using the 1.23.4 SL Client, it has a known bug that makes the lower body and/or upper body and/or head texture vanish completely. This bug is often triggered by putting on or taking off a non-prim clothing item. There is nothing wrong with Photoshop OR with your clothing. It is the new 1.23.4 SL Client that is buggy.
Revert to the 1.22 SL client and the problem will go away.

But it happens again, and again, and again, at the worst possible moments. Rebaking only fixes it for a few seconds. It's an incredibly disruptive glitch, and hardly minor if you care about your appearance at all.

I found that clearing cache more or less sorted the issue out on the new viewer. There have been occasional recurrences but 'Ctrl+Alt+R' corrects it immediately. I hope I'm right and it isn't another problem with graphics cards and drivers. That issue with palletized textures a few months back really got my goat.

The thing is, this bug was reported as soon as 1.23 RC0 came out, on virtually all platforms, and yet LL released the client for general use in spite of KNOWING that hadn't fixed the bug. They knew about it well over a month ago.
