I don't know much about alpha channels personally, but to get you started before one of the texturing pros stops by:

Alpha channels are how you create transparent, or partially transparent, textures. There is a sticky right at the top of this (Texturing Tips) forum that fully explains them, with tutorials on creation and usage.

Read the complete sticky at the top of this forum entitled Transparency and Alpha Channels. If you still have questions, come back again and ask. That sticky is <i>very</i> helpful, and it will save having someone simply repeat everything here.
