I can't seem to find the linden clothing patterns anywhere. Can someone point me in the right direction?

You know the page you download your SL updates from, www.secondlife.com/download ? Well, it's also where everything else downloadable can be found. Scroll to the bottom of the page, and you'll see links for all kinds of avatar related stuff, including the clothing templates.
Or, see the sticky at the top of this forum, entitled "Great Clothing Tutorial Links & More!"? Take a look at the first post. There's a section called "Templates" with links to LL's templates, as well as Chip's and Robin's. _____________________

I have the templates, but I thought there were patterns with alpha channels for a couple of things. I can't find those.

They are with the templets. open them up in your photoshop & look at your layers box you will see one for a top & jeans & a dress.
