How much business (if at all) is allowed in a SIM that was purchased with the educational discount? As example: a reproduction of a museum in SL, that in my eyes would clearly be an educational project. Would a little museum shop be allowed, selling stuff like museum shirts and so on, to help covering the monthly running costs? Or would that already risk the discount status?

That's an extremely good question. I'm pretty sure a museum giftshop (to support the museum) would be allowed in a museum area. As for the rest, well, hey, I'd love a 50% discount on tier for Caledon if the Caledon Library and NCI made us 'educational' enough... grin

I would think that a little gift shop would be fine. If it's going to contribute to the upkeep of the sim, and not to be run for a profit, I'd think LL would have no problem with it.

I'd suggest putting in a support ticket and ask LL since they'd be the one making the determination on what's acceptable and what isn't.
Given that Lindens can sometimes contradict one another, or that every Linden isn't always equally informed (especially about the more obscure things), the ticket would at the very least give you something to use in a "I was told it would be alright in ticket #xxxx" defense if it would ever cause a problem.
