This happened to me a few months back and cleared up eventually...but its driving me nuts!
Half the things on my screen are bright red "toggled" without me ctrl alt t-ing anything.
Is there any way to fix this or do I have to wait for SL to clear up again?

Probably have beacons turned on for something (scripted objects, maybe). Check the View menu for Beacons Always On, or something like that.
