I would greatly appreciate of someone could enlighten me on the following - sorry if this will sound stupid to some: If I purchase a waterland, will this be limited to the bottom of the sea, or I will have the surface to place something there as well? Thanks in advance

Once you are the owner of a parcel (or even just have the build rights on it) there is nothing in the mechanics of Second Life to stop you from placing your objects at any conceivable altitude above ground level all the way up to 4096m, where the server limitations kick in. If you wish to build above water level, you may simply put a platform floating up in the sea and build on it, or place a house on stilts, or make a skybox far out of sight of the ground. Each option has it's arguments for or against it. Depending on how deep the water is and where your land is, as well as whether it's mainland or estate land, as well as the specific Covenant if it is estate land, you may also be able to raise the land enough to put it above water level.

Are you possibly meaning a Water Sim, Void Sim or OpenSpace sim, not just land that is under water?
If you purchase an Open Space sim you should be able to upload a custom terrain file so the land can have any configuration you desire.

if you want LL land to be able to rise above the water, you need to see that it can before you buy.
if you kow the land is all the way down, if you can walk on it and your head is just under the surface (like 3m max) then it will raise up enough to make 'land'.
otherwise you might be limited to prim land. some of them are very attractive when done right.
