Maybe I'm missing something, but I can't seen to find any options within SL itself, aside from a menu that alters the directions on a directional pad/stick. This joypad I have has one directional pad, seven face buttons, and two shoulder buttons. I managed to get the directional pad to move me forward/back and to turn. Two of the face buttons already let me jump and trigger the Flycam (not flying). But I don't know how to get the rest of the buttons do to anything, and the jump button doesn't get me flying when I hold it down, even though I can hold jump to fly on the keyboard.
I need to get a couple of the face buttons to get me flying up and down (not to mention get me flying in the first place), another button to trigger "always run" (since I'm not using analog), and I want the shoulder buttons to perform strafing (like when you hold shift and move left and right). And maybe a few others. Would anybody know how to map the buttons on this thing?

You only jump, not fly, because the button is sending one tap no matter how long you hold it. I use a Logitech G13 game pad. It comes with its own software to program functions. Did you get anything like that? What device are you using? There is not much support for devices like joysticks, only a little help for SpaceNavigator. Not enough to help me use it. (I returned it.) You might join the SpaceNav inworld group and ask there. /me would also like to learn more on this topic.

aren't there some settings for those in the debug menu? i know i saw settings in something like that before...

I did a scan through the debug menu, but I didn't find anything, partly on account I wouldn't know what to look for. There were some "joystick" options, but they look like they're for what I was fixing up in Preferences. Also, I could not find any group in SL called "Spacenav" or related to joypads.
