This the first time I've built in months, and I'm noticing that every time I reapproach my build it seems my prims aren't lining up as they were the last time I saw them. Like, I'm always shifting .003 one prim or another every time I go to my home. I'm wondering if there's a domino effect and I just have been doing this to myself, or is there a strange bug that shifts the prims? I have absolutely nothing of my build linked. Should I link it?

Andrew mentioned he might have a fix for it in 1.4. That was a few months ago.

Try turning off local axis. Also, delete the rotations and reenter them. Although it may show up as 90 degrees, sometimes it can be at 90.001 for some reason, which would make shift drag a pain.
