I've had this happen to me far too often lately, and it's become extraordinarily frustrating. In a linked set of a few dozen objects, one prim will morph itself into a "Box" type prim. This will happen repeatably with new copies of the set that i drag out of my inventory. On some sets it will happen immediately on rez, and on others it will happen after i rotate the set to a certain point.
I can (usually) fix it by removing the offending prim from the set, changing it back to what it's supposed to be (along with changing the hollow, cut, and top size parameters which also get reset) and re-linking the set.

This is a particularly frustrating bug that they know about, but haven't fixed yet. It's especially bad when you make some small change to your object, and you don't notice that SL has changed one of the object's many prims from a cylinder to a cube, or from a sphere to a cylinder. Argh!

It goes beyond just changing prim types. I had a pyramid in a linked set with a top size (x and y) set to 0.50, and as I was moving the entire object it mysteriously reset to 0.00 turning my trapezoid back in to a pyramid.
